Science is often taught as separate disciplines-Physics, Chemistry, Biology, Mathematics, and Computer Science-but modern research reveals that the most important discoveries emerge when these fields converge. In this book, I invite readers to journey with me through the fascinating world of computational biology, molecular dynamics, and scientific reasoning, drawing upon my undergraduate research undertaken after completing my Bachelor of Science in Physics, Chemistry, and Biology at Asian International University, Manipur. Rather than presenting molecular dynamics as a collection of complex equations or computer algorithms, this book explains the fundamental scientific principles that govern the behaviour of biological molecules. Beginning with the laws of physics and progressing through chemistry, biology, mathematics, and computational analysis, I demonstrate how concepts such as Root Mean Square Deviation (RMSD), Radius of Gyration (Rg), and Hydrogen Bond Dynamics help researchers understand protein stability, molecular interactions, and inhibition mechanisms. More importantly, I explain the scientific thinking behind these methods, showing how researchers transform raw computational data into meaningful biological insight. Written for undergraduate and postgraduate students, educators, and anyone beginning their journey into computational biology, this book emphasises critical thinking, interdisciplinary learning, and scientific integrity. It is not merely a guide to molecular simulations; it is an introduction to the mindset of a researcher-one who asks meaningful questions, evaluates evidence carefully, appreciates the role of mathematics in biology, and understands both the power and the limitations of computational science. My hope is that this work encourages students around the world to embrace curiosity, develop confidence in scientific inquiry, and recognise that every significant scientific journey begins with a willingness to learn. If this book inspires even one student to think more deeply, question more boldly, and pursue research with honesty and enthusiasm, then it will have fulfilled its purpose.
