Taban suyu seviyesinin yönetimi ve işletilmesi ise drenaj ve sulama sistemlerinin etkinliğinin artırılmasında önemli rol oynamaktadır. Geleneksel kapalı drenaj sisteminin kullanılmasında sadece bitki kök bölgesinden fazla suyun uzaklaştırılmasını amaçlanmaktadır.Kontrollü drenaj sisteminde ise kanallardan akışı düşürerek suyu muhafaza etmek için kontrol yapıları kullanılır. Drenaj kanalının önüne yerleştirilen ve su geçişini kontrol eden seviye düzenleme yapısı sayesinde drenaj suyu ve kış yağışları kanal içinde biriktirilir. Taban suyunun yükseltilmesi ile sulamada kanaldaki su seviyesi dren çıkış ağzının üzerinde tutulur ve dren borularının tersine çalışması sağlanarak arazideki taban suyu seviyesi yükseltilir. Kanaldaki su seviyesi çok kurak geçen dönemlerde istenilen seviyenin altına düşerse mevcut bir su kaynağından su takviyesi yapılır. Taban suyu kontrol sistemleri tarım alanlarında hem yağışlardan yararlanılması hem kanallarda biriktirilen drenaj suyu ile sulama yapılması hem de azot yıkanmasının azaltılmasıyla su kaynaklarının korunması açısından potansiyel fayda sağlamaktadır.
